If we have customized our database in older version, like by adding some new rows or new tables. so do we have to make some changes in the scripts too to migrate to the newer version ??
Need some information on this.

There is no risk if you do it right. In konakart/database/YourDatabase you will find a full line of upgrade sql scripts that go from version 2.2.0.3 up to version 5.2.0.0.
Be careful not to skip any release step and it will work well. I've tried it. Keep a backup somewhere, to be on the safe side.
